Yes, there are over 90 episodes still missing from the 1960s (where the surviving episodes are held as film prints, as no videotape of black & white Dr Who episodes survive), including episode 4 of "The Crusade" (as well as episode 2) plus numerous colour Pertwee episodes and PAL colour versions where only NTSC is held.

All Tom Baker episodes onwards exist in their original form, with the exception of "The Deadly Assassin" which had the freeze-frame cliffhanger of Dr Who being drowned edited out of the master tape on repeat after Mary Whitehouse complained, and that sequence only exists now as an American home video recording.

Some episodes which have been recovered from overseas (mostly Australia and New Zealand in this case) had censor edits, although in a lot of those cases, the edits were kept as proof that the episodes had been edited, and were subsequently returned and reinstated. There are still a few seconds missing here and there (e.g. The War Machines and The Time Meddler).
