MOS and VDP 1.04 are now very old versions of the firmware. The RC1 is "Release Candidate 1" which means it's not quite the final release version of 1.04. I suspect that a lot of the programs you are trying assume the presence of features provided by later versions.
A separate "fork" has had a lot of development (originally for the Console8, but compatible with all versions of the Agon Light):

You can get the latest releases of the MOS and VDP from the above link.
There is a separate update utility available:
https://github.com/envenomator/agon-flash
The flowchart on the above link should lead you to upgrade the MOS.bin using the agon-flash utility, but the VDP will need to be updated using a USB cable from your PC to the Agon Light. For this, you can then use: https://envenomator.github.io/ to get to the latest version.
Once at the latest version, future upgrades should be a lot simpler!
