As noted in my earlier edit, there is very limited space left in the CPLD, so even very small changes can be a bit of a challenge. However, what does work is using gated Phi1 to drive the beeb circuitry, and using Phi2 to drive the other logic within the CPLD. This is probably the least contentious configuration, so that's what I'll go with.
